DTI brainstem skew and correction?

Hi,
This is just a general question.
I've been trying to register DTI baseline image with T1 FSPGR scans,
and I've noticed that in most DTI scans the brainstem is always skewed
compare to that of the T1 scans.
We are using a GE Signa 3T HDx scanner, and I'm just wondering if
there are any known ways to correct this distortion in DWI scans.
