quick way to make a template shaped cut through all slices

Moiz Qureshi
Hi slicer users,

thank you for all of your kind help so far.
my current problem is finding out how to cut a specific template (horseshoe shaped) through all slices in the transverse plane of cbct scan images. This will save me manually going through all of them and highlighting the correct area, thus saving a lot of time.
Is there a video delineating this by any chance?
many thanks all

Dr Moiz

Hi Dr Moiz,

I think you can use the Segment Editor module, if you are looking for something like this:

Best,
Fernando

Forwarding back to the mailing list.

That is also what I did. The Segment Editor has improved a lot since the stable version. Can you please try again using a nightly version of Slicer?

Best,
Fernando

Hi Fernando,

This is exactly the sort of thing I am looking to do! I have tried experimenting with the segment editor but I am struggling to use the scissors on all slices in the transverse plane.
Attached is the screenshot of what I have.
What I did was used threshold to select for bone then apply, then invert in logical operator to get everything but bone then apply. I have then used scissors but dont know how to cut all slices, it only seems to do it in one slice
I would very much appreciate your help to do this final stage and then I think I can figure out the rest.
Many thanks

Moiz

Hi all,

Thank you very much fernando, the nightly build did indeed make all the difference!
I now have something I wish to print but cannot for the life of me figure out how to get an stl. Having looked online for solutions I have tried using the model module, tried saving as stl (but no option for this on the dropdown for any of the files in the save command popup), tried even embodi3d.com to convert the nrrd to stl
I am not having any luck.
Could someone please put me out of my misery?
attached is a screenshot of where i am with my work
Many thanks to all

You can export your segmentation to a model in the Segmentations module ("Export/import segments" section). Then you can press the "Save" button and choose .stl as output format.

Best,
Fernando

Re: quick way to make a template shaped cut through all slices

Csaba Pinter-2

FYI I recently added a simpler way of doing the same thing, without the need to go through the Segmentations module’s complex UI. If you right-click the segmentation in Subject hierarchy, you can also export to models now, see screenshot below.

You can export your segmentation to a model in the Segmentations module ("Export/import segments" section). Then you can press the "Save" button and choose .stl as output format.

Many thanks

Moiz

Hi Dr Moiz,

I think you can use the Segment Editor module, if you are looking for something like this:

Hi slicer users,

thank you for all of your kind help so far.

my current problem is finding out how to cut a specific template (horseshoe shaped) through all slices in the transverse plane of cbct scan images. This will save me manually going through all of them and highlighting the correct area, thus saving a lot of time.

Is there a video delineating this by any chance?

many thanks all

Dr Moiz
